..in which Chakotay and Janeway are involved in some sort of time travel, in which they are forewarned of a future event, and so are prepared for it when it happens?
I believe it is Fury, but I'm not sure...

Fury is the one where Kes comes back and tries to destroy Voyager. This is the synopsis. Janeway knows what is going to happen at the end, but I don't think Chakotay is in on it. You also might be thinking about the beginning of Coda, where Janeway and Chakotay are caught in a time loop.

Yes, that is the scene. Janeway nods to either Tuvok or Chakotay.

It's Tuvok. This part of Fury is so intriguing that it only serves to magnify the shame...how could TPTB use such a wonderful plot device in such a piece of flotsam as this terrible episode. This is the only Voyager episode that I truly hate.

Aha! My memories are complete... Thank you all... Still, the episode itself, IMO, was simply very average. Certainly not a good return for a good character. Oh, and yes, it was a nice plot device.
